The Vainagiai Landscape Reserve protects the Vainagiai Forest, the Vainagiai, Lestoniškės, Ešerinis lakes, the Vainagiai-Šoniukas-Galvydiškės-Smirdelė swamps, the natural Šona, Šonelė, sections of the Šventjonis and Smirdelė streams, the natural Vainagiai stream, one of the highest, little reshaped by fluvioglacial processes, a moraine massif with a distinct, complexly-configured limestone, and the Vainagiai hillfort.
